I have been making a mbg mod, but I didn't have a mission template so I just used beginner levels and deleted everything replacing them with my structures. When I move them into advanced, there is still a copy in my beginner in the game (with no level picture). How do I fix this?

My best guess is that you saved them via the level editor and Windows made the new files in a "virtual storage" folder because the game was not run with sufficient permissions to write to its own directory. You would have moved the original files. Any files the game tried to save would be under a path like this:
C:\Users\Name\AppData\Local\VirtualStore\Program Files (x86)\Marble Blast Gold\
AppData is a hidden folder. If you enter %LocalAppData% in the Start menu or Explorer path, it will get you some of the way there.
