Every level has a .mis file which is located in one of a couple places. Navigate to either platinum>data>missions_mbp.zip or platinum>data>missions_mbg.zip , depending on the version that includes the level you want to change the skybox in. Next choose the correct category: for example, Space Station would first be in data>missions_mbp.zip , and then in 'Expert'.
In that folder, you should see a load of .mis's that make up every level in the category you chose. Find the one you want, and open it up. All .mis's names may not be exactly the same as the level's name, but you can check to make sure the .mis is the correct one inside the .mis itself (it'll show up right near the top, saying 'name = "level name"; )

Once you're in the correct .mis , there will be a huge chunk of lines near the top that starts with " new Sky(Sky) { " . Once you see that, you're almost done. In that chunk of stuff, find " materialList = [filepath] " . Replace the existing filepath with the filepath to the skybox you want to use. :)
